From Episode 1-65 the Anime is copy pasting the manga. Almost to page by page so it’s an ultra faithful adaptation.
Then you avoid completely the rest of the Anime (Maybe watch all the way to Episode 69 because the Fireflies Episode And Tanabata Episode are very good, albeit Anime original content)
Then you watch the 4 OVAs.
Then you continue reading the manga from Volume 18 onwards until the final page.
Then you watch the 3 minutes long Special (You Can even find this in YouTube), is the story’s true ending.
The manga sequel is still ongoing with 40 Chapters so far if you really want to continue or just stick to that 3 minutes special. Either way is a great conclusion if you follow this.

Like said before watch up to episode 62 then watch Trust and Betrayal. I recommend reading the manga after and skipping Reflections because yeah.

A lot of people forget about these because of how ridiculous the late series filler is, with stories about an order of german knights seeking world domination, Kenshin convincing a persecuted christian zealot he isn't the son of god through sword fighting, and the worst conclusion to probably any long running Anime series in the feng shui arc about pentagram magic destroying tokyo.
If you want to continue the story, the third and final part of the Manga is not adapted to Anime, but Trust and Betrayal is a backstory/flashback sequence from it.

The Manga consist of 3 Arc : Tokyo , Kyoto & Jinchu.
The Anime adapted Tokyo with some fillers , Kyoto extremely faithfully and replaced Jinchu (Who was still ongoing at that time) with a serie of fillers. (The serie of fillers was so horrendous that the Anime got cancelled...)
The Special is considered as Episode 95 , and is here to get a closure to the serie.
Movie : Ishinshishi e no Chinkonka is a non-canon Movie , you can watch it after finishing the Kyoto Arc. (Episode 62)
Tsuioku-hen (Trust and Betrayal) is an adaptation of a flashback who's shown during the Jinchu Arc. This adaptation removed almost all comedic moments , leaving only the gruesome reality of the flashback. (Those chapters are considered by most as the peak of Rurouni Kenshin , and this adaptation sublimed those chapters.)
Seisou-hen (Reflection) is an Anime-Original Ending , taking some elements of the end of the Jinchu Arc. (The Author doesn't approve at all this ending.)
DVD-BOX Special Ending is a 3-minutes short , adapting the few last pages of the Manga. (It's the real ending)
Shin Kyoto-hen is a condensed Remake of the Kyoto Arc. (It have some ridiculous scenes tho...)
Yahiko no Sakabatou & Haru ni Sakura are Epilogues Chapters to the Manga.
Hokkaido-hen is the Ongoing Sequel to the Manga.
Tokuhitsuban is a Remake of the first few Chapters to celebrate the Live Action Movie.
